Moving the current forum to the new forum.cgi that i'm making (it will still be in the same place in the frame, but ALSO at the new site)... all usernames will be transferred to the new user system, so accounts will be the same at both sites, and this site's user system will be transfered to use the new database with the new administrative controls and stuff.
It will be kind of hard to move the comments to the new forum, but I think we'll be able to do it... also the new forum will be on multiple boards (see the current design.calcgames.org forum)... one board for general stuff... one board for programming... one board for math... another board for user forums (the list of user forums is getting pretty long...)... also, if any users have a good idea, we'll let them create their own board and possibly manage it.

They'd just be added with no comment tree as a reply to the root post and of course, any future replies that are added to each topic would be children posts. Having sections for different forum types would surely be welcome (for the reason you mentioned and of course for Teemz getting old and asking for a face lift and more functionality. I'm in for the updates.
