 | Those are called shells, and they give easier commands to use for assembly prorgams. As to what games/programs use them, they are seperated by shells in the archives I believe... If they are not, they say real close to the name of the file what shell it takes. 
 There is a difference between mirage and  Ion though, Ion runs from your PRGM menu, while Mirage runs from your APPS menu.

 | acually it wasn't protected... it was ARCHIVED so that when you got a RAM CLEAR it wouldn't get deleted... PROTECTION is acheven using MirageOS, or an ASM lib (usually CODEX)... now go look up all the CAPITALIZED words to help you!

 | Mirage OS seems to be better, since it automatically runs archived programs I think... Anywho, mirage is the most poplar shell anymore, and it has a lot of cool games for it. 
 And the way xx told you to unarchive your programs is the fastest way...

 | Not really, but the best IMO.  You can use the "archive" command from the memory menu, and you can do it through mirage as well. |
